Jacob Rasmussen's towering header in the 18th minute gave the visitors the lead before Baidoo, showing sharp movement in the box, calmly slotted home in the 43rd minute to double the advantage.
The Ghanaian forward, lively throughout his 64 minutes on the pitch, seemed set to help Salzburg pull off a famous result.
